Yes. I was using the wrong ones and my nipples hurt all the time. After switching, just like you, they stopped hurting. If your supply dropped only a little give it a day or two to see if it comes back up. Also try pumping a few minutes after the milk stops as that will signal your body that your baby needs more milk. Try increasing the suction just a little as well. When using the larger size I used a weaker pump strength since it hurt, but after using the right size I increased it. A stronger pump level doesn't mean more milk, but play around with it to see if that could help.
I found I had to use bigger at the start then smaller half way as when my boobs become less firm it pulled too much skin in

Using the wrong flange overtime can injure your nipple and pumping should not hurt. Make sure there are not other factors that could have caused the decrease in supply such as drinking or eating less. I noticed my supply will drop if I don't eat or drink enough.
